The goal of the 3D Neural Activity Mapping project was to develop a method for creating 3D activity maps
from 2D brain images for very small animals like fish and frogs. These 3D activity maps were created through
a process of aligning the 2D images into a cohesive 3D structure and masking out the background noise (e.g.
eliminating parts of the image that are not a part of the animal brain). Creating well aligned and properly
masked 3D activity maps allows researchers to use statistical software such as SPM (Statistical Parametric
Mapping) to analyze the 3D data. The software that was developed for this project must be used within the
ImageJ software environment. The project's final documentation and code: Functional Specifications(pdf),
Design Documentation(pdf), User Manual(pdf), Project Presentation(ppt), and Code for ImageJ Plugin and Macro(zip).

**Updates include: - New peak picking algorithms were added that are based upon a paper by Abdo et al. that uses the statistical
definition of an outliers to define which peaks are picked. - All peak picking algorithms (new and old) now output a file that contains the Area of each peak.
- Bug fix that allows user to input the original data matrix with Chemical Shifts sorted in descending or ascending order.
- Ability to just pick peaks (NEW and OLD Algorithms) instead of having to pick peaks and align those results.
- Runs on Python 2.5 or 2.7
- Updated PCANS software now exists as Amazon AMI: ami-5aee5533 details on how to use the AMI can be found
on pages 2-3 in the user guide - Updated User Guide as PDF as DOC
